In a 1982 (or somewhere around that time) rerelease, the soundtrack of Fantasia was rerecorded as the original 1940 soundtrack at the time was pretty worn out. I believe that for the 1990 rerelease, Disney restored the original track and put it back in the film.
Yes, that's basically it. So, the 1982 soundtrack was in theaters, but never on home video. They could include it as an alternate track on a future ultimate edition.
