Although I think Indiana Jones works exceptionally well within Adventureland, and where else could Star Tours be except Tomorrowland, I always think Disney should be hesitant about adding non-Disney franchises. It is, after all, DISNEYland, and I think that on some level, the original Magic Kingdom parks should be reserved for Disney/Pixar attractions. There are plenty of them, after all.
The studio backlot areas - Disney-MGM (Florida), DCA (Anaheim) and Disney Studios (Paris) - on the other hand, seem like an ideal place for non-Disney franchises, and I would welcome their inclusion.

Doctor Who: After entering through a small TARDIS door, guests find themselves inside a massive seated area surround the TARDIS console. It is, after all, bigger on the inside than it is on the outside. Strapping ourselves in we are taken on a motion simulator through time and space, perhaps remote controlled by the Doctor. The Master could interfere or some other nefarious villain - it would all be in good fun.
Star Trek: While the Star Trek Experience at the Las Vegas Hilton already has two state of the art rides -
Klingon Encounter (a motion simulator that involves the audience from the queue onwards) and
Borg Encounter 4D (another involved 4D movie) - I'd love to see the Disney Imagineers take a crack at expanding the ideas or dreaming up something entirely different.
Lord of the Rings: It seems like an obvious candidate for an attraction. How about a cart ride/rollercoaster through the Mines of Khazad-dum/Moria featuring an encounter with a fiery Balrog at the end? Ooh, I really like this idea now!
Aliens: Hopping inside a troop transport, similar to the jeeps in Indiana Jones at Disneyland, a routine investigation of a mining colony becomes the target of alien attack. Another winner for sure!
