I liked Spartacus the best (probably because it was the first I saw), with 2001: A Space Odyssey running a close second. I think the first Kubrick film I saw after Spartacus was Eyes Wide Shut.

I'm looking forward to Criterion's upcoming Blu-Ray of The Killing and Killer's Kiss, two Kubrick films I haven't yet seen. Hopefully Barnes & Noble will have their 50% off sale that month so I can go on a Criterion/Kubrick shopping spree and pick up Criterion's Blu-Ray for The Killing & Killer's Kiss, along with their Paths of Glory Blu-Ray and their Spartacus DVD. The Universal Blu-Ray's transfer is, as Robert Harris noted: " an ugly and unfortunate bit of home video fodder".

I can't rate Kubrick's oeuvre, I just can't. Every film he ever directed is superb. Having seen his entire filmography (including Fear and Desire) I would have to say that 2001 and Barry Lyndon are my favourites but I don't dislike any of his work.

I think I can combine what I consider the best and what is my favorite this time. Kubrick's filmography is great, but not as expansive as Hitchcock's

1- A Clockwork Orange
2- The Shining
3- Dr. Strangelove
4- Paths of Glory
5- Spartacus
6- The Killing
7- Full Metal Jacket
8- Barry Lyndon
9- 2001: A Space Odyssey
10- Lolita

1) Paths of Glory...

...and then everything else can be thrown in a sleeping bag for Jason Voorhees to slam against a tree.

I'll make it a Top 12, since that's the amount of movies I've seen of him.

1. 2001: A Space Odyssey
2. The Shining
3. Dr. Strangelove or: How I Learned to Stop Worrying and Love the Bomb
4. Paths of Glory
5. Barry Lyndon
6. Spartacus
7. The Killing
8. A Clockwork Orange
9. Lolita
10. Eyes Wide Shut
11. Full Metal Jacket
12. Killer's Kiss

I'd also like to say that I feel that Stanley Kubrick didn't make any bad movies (although I still have to watch Fear and Desire). Killer's Kiss is still really enjoyable, but simply doesn't measure up to the rest of his movies. And Eyes Wide Shut is terribly underrated.
