The secret of NIMH No other movie has been so fascinating to me when I was a kid. I absolutely love this movie!!!
The next one might be Anastasia and the whole Charlie Brown series.

BALTO- This is, without any doubt, my FAVORITE non-Disney animated movie!! Period. I loved it as a kid, and I'm still facinated by the story, characters, music...everything! (I personally rank it up there with the Disney Animated Classics. To me, it even supercedes some of the DAC's.)

Others that I also enjoyed were:
Wallace and Gromit: The Curse of the Wererabbit
Wallace and Gromit: 3 Amazing Adventures
How the Grinch Stole Christmas
Charlie Brown Christmas
Anastasia

There might be others, but I THINK that's all...

Some of my personal faves include Chicken Run, Wallace and Gromit- The Curse of the Were-Rabbit, Anastacia, The Swan Princess, A Dinosaur Story, Bartok the Magnificent, The Polar Express, The Land Before Time- the first six I can handle. Beyond that it's ridiculous-, The Road to Eldorado, Balto, All Dogs Go To Heaven, An American Tail, The Prince of Egypt (I've only half-watched it) and Thumbelina. I want to see Titan A.E, Sinbad, The Iron Giant, The Pebble and the Penguin, The King and I, Babar- the movie, The Thief and the Cobbler, and The Corpse Bride.

You missed the point of this thread more than any other person - it is two-D (2-D) not three-D CGI movies which all of the above are. Same with Wallace & Gromit, and Chicken Run, they are Stop-motion animation not 2-D.

It seems we're not including shorts here?

As for non-Disney 2D "traditionally animated" features, there aren't really many at all that I could consider for the title "favourite". But "An American Tail" did make quite an impression when it came out, and in later years I thought "Anastasia" looked very promising.

Probably "The Chipmunk Adventure," but I'm in a rush to get some work done and hit the sack, so I'm not thinking on it too hard.

Off the top of my head, some other highly regarded faves, in no particular order (focussing on 2D feature films, and there are still some famous ones I haven't seen, or haven't seen in a long time, so I won't even consider them):

the Care Bears movies (1 and 2)
Heavy Metal
American Pop
Anastasia
Alvin and the Chipmunks Meet the Wolf Man
Vampire Hunter D
Ferngully
Batman: Mask of the Phantasm
The Batman/Superman Movie
Secret of NIMH
The Sailor Moon movies
Kiki's Delivery Service
Iron Giant
Prince of Egypt
Raggedy Ann and Andy: A Musical Adventure
Charlotte's Web
Batman Beyond: Return of the Joker
Road to El Dorado
Land Before Time
Balto
Grave of the Fireflies

Shocker! I have yet to see "An American Tale," though I have a big plush Fievel, and Fievel Goes West was good!

And, I'm sure I'm forgetting some.
