I didn't see it in IMAX theaters, but when it got it's standard nationwide release, the Roy intro wasn't on it. I am pretty sure that bit was filmed just for the DVD release.
Favourite Fantasia & Fantasia 2000 segment

Having, just today, rented and watched both Fantasia & Fantasia 2000 and thoroughly enjoying them, I was curious what everone's favourite segment of each is. The last time I tried watching the first Fantasia (around the age of 8.) when my father rented it around 1991, I fell asleep pretty quickly.
However, I can still draw my favourite part of the film from the few interspaced scenes I got as a kid; that being "The Sorcerer's Apprentice".
As for Fantasia 2000, this was the first time I'd seen it, and my favourite segment had to be "Pomp and Circumstance". It certainly didn't hurt that Donald's always been my favourite Disney character, and the musical piece is also quite nice. The opening's a bit like The Lion King's opening, though.

I'm a huge Fantasia fan!

It's hard to choose a favourite...
Fantasia:
I really like "The Nutcracker Suite", the animation in that one is just... incredible! and I love the dancing mushrooms :}
I've always loved the "Pastoral Symphony", because I like horses, and unicorns, and things like that...
Fantasia 2000:
"Carnival of the Animals" is my favourite, it's simple, short, works great with the music, and it's funny!

Fantasia includes in my top 3 in Disney classics.
Favourite segment is Toccata and Fugue. It's just so incredibly beautiful. In that scene you really can see what things Disney artist had in their minds when they heard that music. Pure art.
Fantasia 2000. One of the best sequels ever made by Disney...or anyone. I fell in love with the Pines of Rome -segment and that is the one I most often watch. I love films in which basically natural things change and start doing something unnatural. That is exactly what Pines of Rome is all about. Majestic, beautiful.

I cannot choose... every scene is wonderful in each film. If I was forced to pick I'd probaply say the part with the hippos and the crocks... forgot the title of the musical piece. I also love Pines of Rome.

Music: Sorcerer's apprentice (so classic, and there is Mickey)
Fantasia 2000
the one at the end, I loved the spring lady.

I think I'm nore a fan of the "Fantasia concept" than every single segment of the two Fantasia films, but there are a lot of good ones. My favourites could be Toccata & Fugue and Rhapsody in Blue.

i jut got my hand on the very rare Fantasia Anthology french Set and i'll say that my favorite part of the first installment would be the finale with Chernabog, on Bald Mountain!
For F2000, my 2 favorites are Pomp&Circumstances, Donald and Daisy ar so touching in it, and the finale directed by the frnch twins Brizzi, just amazing how they transcribe the beauty of Nature.

Fantasia: "The Nutcracker Suite" - This is arguably the most inspired animation the Disney studio ever did, put with one of the greatest peices of music ever done. Sheer beauty.
Fantasia 2000: "Rhapsody in Blue" - The animation is brilliant, and the music has always been one of my favorites. Of all the shorts in 2000, its the most successful in capturing a definate feel and emotion. Top notch stuff.

Fantasia: The Sorcerer's Apprentice (The Nutcracker Suite would be second)
Fantasia 2000: Rhapsody in Blue (Aside from Sorcerer's Apprentice, of course. Pomp and Circumstance would be second, I think. Though I do like that Beethoven opening.)

Fantasia: The Nutcracker Suite
Fantasia 2000: Pomp and Circumstance-The first time I heard those last few incredible notes from Kathleen Battle, it literally brought tears to my eyes.

Fantasia: "The Sorcerer's Apprentice" The story is wonderful, and the marriage of movement and music is almost perfect.
Fantasia 2000: For laughs, the best segment is "Carnival of the Animals." However, the segment that moves me the most is "Pomp and Circumstance." I can really imagine myself in the place of Donald and Daisy, and I share a little bit in their sadness and eventual joy every time I watch it. Donald's dance at then end reflects the soaring of my soul when they are reunited.

There is, but it's out of production at the moment. I guess it probably won't be re-released until the Fantasia comes out as part of the Platinum Line. A pity; I'd really like to own it before that.
