I do agree that non-Disney rides, as far as they are, do jar significantly with the "feel" of the Park. That said, Star Tours and Indy have been integrated successfully into Tomorrowland and Adventureland respectively in Anaheim. Especially Indy, where the back of the ride looks appropriate next to the Jungle Cruise. If they could integrate something like Lost in that way, then I'd have no problem with it.
